Okay in the DMG i see how the planes are alligned on a wheel but are there any other systems out there i could use? I was trying to use a pyramid but it really didnt work. And what plane should my gods reside?

I prefer Eberron's cosmology (http://www.wizards.com/default.asp?x=dnd/eb/20040309a). It's designed with planes orbiting the material/shadow/ethereal planes.

I use an "outer planes space", a non-physical space like the astral, that is filled with an infinite number of divine planes. Every layer of the outer planes is a seperate plane inside this space. You could picture it as an asteroid belt with every asteroid being a plane.

Your deities can reside wherever you feel they should. If you want the gods of the X river to be within said river (or to be the river itself) then *poof* you can make it so. Should you wish to create a vast celestial bureaucracy wherein the gods each have their assigned duties and realms, then it is so. There are no rules for this sort of thing, its far more a creative and aesthetic decision than anything else.
