A cleric with the animal domain gets knowledge (nature) as a class skill, but not handle animal? Doesn't that seem odd to anyone?

Slightly.

Just because a cleric 'worships' animals and the like, doesn't mean he can easily control them.

you have two options:

E-Mail the developers to see if they can errata it

Or house-rule it.

I would suggest both, the housle-rule prevailing until the errata

or you could do nothing, whatever

Just because you worship Jesus doesn't mean you can control him.

But, man, wouldn't that be awesome.

Jesus is a dictator
That is true though I mean If I worshipped dragons I coulld control them? If I worshipped inanimate objects I can control them? It makes zero sense

Just because you have the animal domain doesn't mean you worship them as your superior. You could be a protector of animals, for example.
