OK this is the deal: A player of mine (rouge/ master thrower) has 7 bab, thus giving him two attacks 7/2... And the feat rapid shot gives +1 attack at max BAB, but gives -2 to hit giving that PC three attacks: +5/+5/+0. As a master thrower, using the palm throw abillity, he is able to throw 2 daggers at the same time. Does that allow my to throw 6 daggers (2*+5/2 *+5/2*+0)?

You don't roll an attack for the extra daggers from Palm Throw. You throw two daggers as a part of one attack. But, yes, you'd be throwing 6 daggers in your example situation.

Similar example just at 2 more levels of Master Thrower so he can pick up the Two with One Blow ability.

Two with One Blow: If a master thrower with this ability uses a thrown weapon to attack two opponents adjacent to each other, she may take a -4 penalty on the attack roll and attempt to hit both opponents at once. The attack may hit either, both, or neither opponent depending on the roll and the Armor Class of each opponent. Damage for each opponent is resolved separetly. If the attack roll results in the threat of a critical hit, roll to confirm each critical hit separately

So we have a +9/+4 BA, +7/+7/+2 with rapid shot. Now if you have two adjacent foes and attempt to hit both so now it is +3/+3/-1. So if you do a palm throw at the same time would you (assuming they all hit) roll 6 damage for both guys (12 total). Also Sneak Attack will work on all attacks from the palm throw on the first guy, but does it also apply to the second? (Assume they are denied their dex for the whole round for whatever reason you please).

So my 2 questions are:
Do you get 6 damage rolls against each guys?
Do you get SA on both guys for all 12 daggers?
(again assuming all 12 hit and they are denied their dex for the entire round)

You roll your dagger damage for the two opponents separately, and you can potentially hit both with six daggers. My ruling on Palm Throw is that you only apply Sneak Attack damage once for each attack (not for each weapon hit, this is a grey area, however), but I don't see any reason why Sneak Attack damage wouldn't apply to both targets from Two with One Blow.
