I thought the total number of undead clerics can command is up to 2 HD*cleric level via their turn/rebuke abilitiy if they are evil (ignore animate dead spell for purposes of this question). I can't really find a reference in the PHB to confirm this except for one saying the HD of each individual undead cannot exceed cleric level.

Can someone help me out here?

If I have a 3rd level cleric, can I control 6 1 HD skeletons?

I do not think there is a limit to the number of undead an evil character can control, just like there is no limit (other than the rolls) to the number of undead a good/neutral character can destroy. That would be a bit unfair to the evil-doers.

The only limit is the # of undead per turn attempt as per the dice rolls, and the duration of the "control" effect (10 rounds I think).

Perhaps you may want to be concerned though that undead, after the control effect has ended, will likely have an extreme hate for the "living one" who controlled them.....a "fun" DM may choose to make your life a living hell should you try to abuse this....(I would).
