A fast action, easy to run game where the players are on two teams (Terrorists and Counter-Terrorists) and have to either rescue hostages or disarm the bomb? :)

That's an idea. Everyone starts with an AWP and has only 1HP. And you could take advantage of the variant advantage/disadvantage table to have players with such items as "Wall Hack".

How about everyone is level 1, and you use mostly D20 modern rules. That 1 hit die isn't going to be doing you much good against a lot of the weapons that people in d20 modern have. Everyone would have to a fast hero too, and cover would be very important(in fact, the degrees of cover from 3.0 might need to be brought back) It should work pretty well, Half-Life itself would be much harder to make.

The problem is, do you also integrate the money system?

Are all the players a set class? (Fast Hero 5, for example)

Skill wise...Demolitions really sticks out here.

But I don't want to give up on this project :) Rules come first, then maps can be drawn.

Everyone is fast hero 1, a few shots take down everybody. Demolitions is needed, and the money system should be ported over.(D&D has gold, Saga has credit, so it can't be too bad:P )

Vest: DR 5 / HP 20

Helmet: DR 3 / HP 15

How's that?

The problem with one hit dice is that even a single 9mm round is fatal, and in CS, unless you score a headshot against a helmetless opponent, you can take 2-5 such rounds worth of damage.

Well, give them the vest and helmet then. Maybe you can try a headshot as a called shot at a -8 penalty, it would be hard, and a few shots to the body win anyways, so it wouldn't be over powered.
