One character has a wand with the spell touch of idiocy the other with a wand of animate dead. Enter a seven headed hydra(2 int.). One ranged touch attack later and the party has a 10 hit die, seven headed skeleton!

Whats a DM to do?

1) Know the rules.
With a touch, you reduce the target’s mental faculties. Your successful melee touch attack applies a 1d6 penalty to the target’s Intelligence, Wisdom, and Charisma scores. This penalty can’t reduce any of these scores below 1.
So a hydra with int1 is no weaker than a hydra with an int of 2, and thus should not be any easier to defeat.

2) Change your npcs to accommodate this. His tactic revolves around draining int? Then use foes without int scores, or with high int scores.:)

As runestar said.

Plus Animate Dead is limited has an expensive material compomant and that should be added to the calculation of its cost and limit of HD you can raise in one use.

The lowest caster level the wand can have is 5th so it would be able to raise a 10 HD monster that died, but the cost would be 12,500 GP above a normal wand of its spell and caster level.

Unless the player plains to raise a great number of 10 HD monsters he would be better of with scrolls, but they would cost 250 GP more that a normal scroll of its spell and caster level.
