There are some things you can't do if intended movement takes you through an ally's square. Charge, for example. You will note that this is explcitily called out in the discussion on Charging in the SRD.Second, if any line from your starting space to the ending space passes through a square that blocks movement, slows movement, or contains a creature (even an ally), you can’t charge.(Bolding mine).

Stand still for one moment. How much space do you take up?

Unless you're a really fat guy, you don't take up 5 feet by 5 feet of space. I take up... about 2 feet by 8 inches. If an ally of mine wanted to pass by me within my 5' area of space, I would step briefly half a foot to the side, or just lean over a bit, to make it easier for him to walk past me. That is why you can walk unobstructed through an ally's square.

Charging is different cause you have less time to react to your ally rushing through your square, weapons drawn. And an enemy is not going to let you walk through their space easily.

If we were dancing, this would be true, but add weapons to your description, and things get more complicated. Add a 5 foot long weapon in your hand, and a three foot long weapon in mine. And then a weapon in the hand of whatever opponent you are facing. It's harder now for me to move because we are all swinging sharp things in the same space within the same six seconds.

Well, you also have to recall that 'swinging' the weapons around is what an untrained person would do. A trained warrior knows ways to fight, stabbing, thrusting, slashing, in a manner to minimize space used - mostly for minimizing exertion.

I think attackers swing more than once every 6 seconds, even if they only make a few attack rolls. An attack might mean moving, feinting, striking their shield as a distraction and finishing up with a swing at his leg. Think about a boxing match. In a 3 minute round, a boxer might throw a hundred, a hundred and fifty punches (the world record is 237 punches thrown in one three minute round), but he only puts all his force into a few of them.

Again, the real world stuff is fun to talk about, but I want to know if there is an in-game rule somewhere that says an ally's square is obstructed. I know you can't charge through it, but I can't find anything that says movement is slower.

"You can move through a square occupied by a friendly character, unless you are charging. When you move through a square occupied by a friendly character, that character doesn’t provide you with cover."
and (http://www.d20srd.org/srd/movement.htm#hamperedMovement)
"Difficult terrain, obstacles, or poor visibility can hamper movement."

From the 3.5 FAQ:
"You cannot charge through another creature (except a helpless creature), even though moving through an ally’s space doesn’t slow you down."
