If someone that is flat-footed is attacked by a touch attack then do they lose both bonuses to AC, Dex and Armor.

Yep. They lose dex bonus due to flat-footed. They lose armor, shield and natural armor due to touch attack.

"Your opponent’s AC against a touch attack does not include any armor bonus, shield bonus, or natural armor bonus. His size modifier, Dexterity modifier, and deflection bonus (if any) all apply normally." ( http://www.d20srd.org/srd/combat/actionsInCombat.htm )

"A flat-footed character loses his Dexterity bonus to AC (if any) and cannot make attacks of opportunity." ( http://www.d20srd.org/srd/conditionSummary.htm#flatFooted )

So, basically, a Flat-Footed Opponent's AC against a touch attack will be 10 + size + deflection.
No Armor, no Dex(unless it is a penalty), no Shield, no Natural armor, no Dodge.

Sounds true, but technically isn't a deflection somethat hits you but at an angle that it bounces/skids/slides off harmlessly? But it's still touching you.... have to look into that when i'm not busy here at work

No. Deflection is something that is pushed away before it gets to you. Sort of like a personal forcefield.

Oh, also, Force effects like Mage Armor and Shield work against touch attacks.

No.

They work against incorporeal attacks, but do not, by default, function against standard touch attack rolls such as Shocking Grasp or Scorching Ray.

Short Answer: Yes.

Long(er) Answer: They aren't really "losing" anything, but for a touch attack the only thing you apply is your Dex, Deflection, and several other abilities like a Monk's AC bonus.

You always lose all armor and shield bonuses against a Touch Attack, barring certain feats.

So, being flat footed denies your Dex bonus to armor, and sometimes certain other special abilities (not the Monk ability though), but not your entire Touch AC necessarily.

Flat-Footed Opponent's AC against a touch attack will be 10 + size + deflection

This is potentially misleading, as there are other bonuses to AC that may potentially apply to a flat-footed touch attack.

Inisght, Sacred, Profane, Competence, Morale, etc...

Although these bonuses to AC may be rare, it is more accurate to list the bonuses you lose:

No Armor, no Dex(unless it is a penalty), no Shield, no Natural armor, no Dodge
