When an enemy casts one of the spells like Shadow Conjuration or Shadow Evocation, how do you run the Spellcraft checks and saves for the PCs?

Set the Spellcraft DC for the Shadow Whatever spell being actually cast, and people who make that result will get the +4 disbelief bonus to the Shadow spell's Will save immediately?

We'll use Lightning Bolt as an example.

Anyone hit with a Shadow Evocation Lightning Bolt gets two saves. First, you make a Will save vs. the Level 5 Shadow Evocation. If they pass this save, the Lightning Bolt will only do 20% of it's normal damage! (divide damage rolled by 5). Afterwards, they have to make a Reflex save for Lightning Bolt. This save is made as if Lightning Bolt were a 5th level spell, like Shadow Evocation. Normal effects of passing or failing the save apply.

As for the Spellcraft aspect, I wouldn't give someone a special bonus to disbelieve. Anyone with appropriate levels of Spellcraft will know that a Shadow Spell can hurt them just like a normal spell.
