One of my characters save her money to buy a +1 Rapier of Frost and Flaming because she is "so much ying yang"...

Can she command the rapier to do its' normal 1d8 damage, the 1d6 flaming damage AND the 1d6 frost damage at the same time?

The abilities don't specify they can't stack, and their command word can be the same word.

I'm pretty sure the FAQ backs the idea that you could have a flaming frost weapon.

Unless you decide otherwise, they should stack just fine.

By RAW and FAQ, this works perfectly.

that would actually hurt really bad... ever jumped in a cold pool after spending 20 minutes in a hot tub?

On a serious note, I know the effect is essentially simultaneous, so don't bother to worry about what the adversary feels so much as know that there's no reason they shouldn't stack. This is one of those "don't mix physics and fantasy" kind of topics.

If you get hung up on it, consider one side of the blade fiery and the other side frosty... dealing opposite damage types to each "side" of the wound.

From the 3.5 FAQ:
"There’s nothing illogical about a flaming, frost, shock
weapon (at least not within any framework that allows weapons
to generate energy in the first place), and there’s no rule against
such weapons (think of the weapon as having fiery, frosty,
shocking flames). The character creating such a weapon
decides how it can be activated. Most such weapons probably
are made so that the wielders can activate all three powers
simultaneously, or activate them one at a time, as desired."

On a side note, the rapier deals 1d6, not 1d8.

And on a flavor note, Frostburn introduces something called Rimefire, which deals equal parts cold and fire damage. Personally, I like the sound of a "Rimefire Rapier" better than a "Flaming Frost Rapier."
