Can a Cleric or Wizard(or anything else that prepares spells) prepare the same spell more than once? Like could a Wizard prepare four Magic Missiles or do the spells they prepare all have to be different?

In a word: Yes.

As long as they have the spell slots available, and in the case of arcane spellcasters, know the spell in question then yes they can prepare a spell multiple times.

It can be a very useful tactic--especially if your INT is high enough to give you a few bonus spell slots. My Halfling Wizard, Ombert, memorizes 2 Magic Missiles and 2 Scorching Rays frequently. If it comes to combat (what do I mean, "if"? :fight!: ) those extra zaps could be really useful....
