So, in a nutshell, what are the differences between the two versions? I ask because I am DMing a game with 3.5 books and materials and the players have all the 3.0 books. I am leery of any information that comes out of the 3.0 books, but physically they look very similar, even down to page numbers and artwork. So, should I worry?

This should explain it:
3.5 Update Booklets (http://www.wizards.com/default.asp?x=dnd/dnd/20030718a)

I've never sat down and directly compared the two, but there is a significant change, so it could be hazardous to be mixing books.

Watch spells and Damage Reduction especially carefully--several spells had MAJOR changes (buff durations, Haste, and a number of Divine spells--I know that from having a Druid player with a 3.0 book. He since got a 3.5 book) and the Damage Reduction system changed completely (magic no longer conquers all, but DR numbers tend to be smaller)

Also, any Bards or Rangers will WANT to level using 3.5 rules. Trust me on this...

A lot of spells changed, as did skills and feats. Several of the classes are different, albeit in seemingly-minor ways . . .

One easily-visible difference is how the monster and npc-blocks are written now. For example, they break down the AC for flat-footed and touch - which makes much easier for the DM :D.

Some Skills have changed (Wilderness lore= Survival)
Druids only have restrictions on armor and shields, not weapons(still have funky proficencies though)
Buff spells have shorter durations, generally.

Other stuff too, theres a lot more than there looks to be at first glance.
