Looking at the progression of Monk abilities, there are several that have no use for a Warforged character, such as Purity of Body (immunity to disease) and Diamond Body (immunity to poison). Has anyone thought of alternate abilities for such a character?

Does an elf fighter get feats to replace the unneccesary weapon proficiencies he gets just for being an elf? Nah.

In my game, I just go with "them's the breaks" and leave them be. Warforged Monks are powerful enough as is, I think. The Battlefist and ready-to-enchant Composite Plating? Sign me up!

If you're dead set on it, though, I'd recommend going with something similar but warforged-ized (and preferably of lesser effect, just so they don't get something for nothing). Immunity to Rust, perhaps, instead of Poison. Sure, it takes away a warforged weakness, but really, how often does it come up?

For more powerful abilities I'd trade out other existing Monk abilities in addition to the overlapped ones. Perhaps an immunity to Stunning in exchange for Dimension Door?

Correct.
An Elf Fighter doesn't get anything special in return for their racial weapon proficiencies, and a WF doesn't get anything special in return for when their racial and class features overlap.

And even if you did make substitution levels, you have to remember that what you get in exchange has to be just as valuable as what you give up, and that goes both ways. If you give up something worthless, the only thing you should get in return is something equally worthless.

What, you mean your warforged never have to regularly deal with rust monsters and Ashbound?

Not any more than any other adventurer, no.
