here is the story so far and what I plan to happen after it (it may not, its up to what the players do). Now I always make at lest 3 paths for each adventure so that the entire adventure is up to the players.

The PCs are both human, one wizard other rogue both 3rd level.

(Aryth the 23 Zol, Night time) It started out with the Rouge on a mission to assassinate a Drug lord that was thought to be a city noble. The PC makes it into the house easy and kills a guard and takes his close, He has the mark of trickery. The fooled both the guard and the noble (high rolls on both) and then with some good Sneaks and Hides he backstabbed the noble, Then I have the Wizard and 2 other wizards burst in the room and say 'Your under arrest by the order of the Magical Protection Force (MPF)!'
We then back track to the wizard getting ordered to keep a watch on this noble because they have some info that he will be assassinated. So the wizard goes to the house can casts Detect magic, He feels the Rogues Dragonmark and bursts in only to find the rogue and the noble dead. They then fight and the rouge falls and is put in jail.

After some hours the wizard came into the cell and tells him that some body stole some Cargo from Cliffside docks. The wizard thinks that the rogue my be part of this so he takes him with him to go search the boat that got stolen from. they take a sky couch there and find 2 dead bodies on deck and 2 below. There seems to be nothing missing. The rogue finds a note and does not show the wizard, Then he finds a ring with a lizard on it and also does not show that to the wizard. The wizard asks if he found anything and with some hi Sense motive checks thinks the Rogue is lying. So he casts Charm person on the Rogue and asks him to give him what he found, Made the Cha check so the rogue chooses to give him the note. It is from some one Called Herligo and it says 'You can take it tonight, don't mess this up'.

that’s were it ended I plan for that if they go searching to see who this Herligo guy is they find a Sorcerer that tells him that he is a shifty man that does some underground dealings for rare magical items with the cities crime lords. Not much is know about him and it is almost impossible to find him with a Scrying spell. then I don't know what is going to happen after this. Any ideas or Encounters would be great!

Do you always improvise sessions like this ? from session to session without having some kind of plot ?

If I were you I would start thinking about the big picture then see where the players fit in, the way this is going it is going to get harder and harder to come up with something that makes sense and ties together.

I like the way the 2 players are brought together, as adversaries instead of friends. Ofcourse it is harder to do in larger parties but it is a cool thing.

I have main theme down but I am just trying to get it off the ground. It is all based around The Order of the Eye which is a cult that is even older then The Dragon below. The Order of the Eye will not come in until later but in every adventure I will leave clues that there is a higher power working here (like the note from Herligo). Once they find out about the Cult (which will be like 3 sessions after this) there main mission is to stop if from bringing Khyber to Eberron and awakening evil powers. The Cult of the Dragon below will be helping the Eye but near the end the Eye will turn against them. This may be a cool way to get the Dragon below to work with the PCs to fight this dark evil. The Dragonmarked houses will also play a big part of the Story and the Last war will break out. This is the Eberron Campaign were all goes to hell  I have not only planed out the Plot line but I have also planed some high action parts like the PCs will be attack on the Lightning rail and they have to fight on top of it and then try and steer it (the Eye members killed the driver). There will also be lots of fights against enemy Pirate Airships and the like. It will be filled with action and Plot twists (like I plan some time for the PCs to be capture and thrown into the Demonwastes to die [but they get out]).

I always have the main idea for the Session, NPCs, some quick random encounters, and what is going to happen. I then play by the PCs and if they go the wrong way they will still some how do what was planed (with some differences).

Session 2:
Okay the part decides to go back to the Drug lords house. The Wizard does not believe that he Was a drug lord and wants the Rogue to prove it. When they get off the boat they see 3 guys walking towards them. The rogue get his sword out. (The people are of the Rogues guild and have been lead to believe that he has betrayed them by working with him and the Drug lord [a impaled member tells them this]) They attack and all but 1 runs away. They then go and find papers of Drug orders in the house. The wizard says that he is starting to believe him. So they take the papers back to the Captain and he gives back the Rogues freedom but wants the wizard to find out who murdered the boat men. They then try and gather info about Herligo. they find out that a druid could help them. The druid tells them that not much is know about him but he has done some dealings with a gang lord. They leave the tower and they hear a HUGE boom. They head in that direction and they see people running away from something. There is now a boom every minute or so. They run into 2 pirates and kill them. The Druid comes back and wants to know what is going on so they all head to Cliffside, and see a pirate Airship firing on Sharn.

The Cult of the Dragon below will be helping the Eye but near the end the Eye will turn against them. This may be a cool way to get the Dragon below to work with the PCs to fight this dark evil.

In order to make this work you need to position the Cult of the Dragon Below as the antagonist for quite a few sessions. Hints pointing in their direction, a few encounters against them etc... Only in the end should the players find out there is an other cult at work, one much larger and older then what was believed to be the oldest of all religeons (Dragon Below). Only against impossible odds will they form a temporary alliance with the cult of the Dragon Below and attack the other Cult (like the movie Blade II).

I have plans for my campaign where a cult exists that worships a demon living in sharn (he is a Succubi, the male counterpart of the succubus, a mid level suductor demon), now the head priest of this demon (LE lvl6 Warlock) tries to recruit the party. I have him show up from the first adventure, lurking from the shadows while they fight. They might spot him but the first few sessions he always vanishes before they get to him, it is only later when they have shown potential that he gets closer and makes contact. He uses his power to teleport himself short distances to get away.
He will lure the players in what seems like inocent but very profitable jobs first and then slowly win their trust and give them more shady operations until they cross that line from good to evil. (anyway that is his plan)

I also have a homeless guy set up in the city who they will meet on occasion. The guy is blind and is quite mad, he has clear moments but can fall into a trance at any time where starts seeing visions of the destruction of the city and what he believes is the end of the world. In truth his mind is linked to that of the demon, neither knows of this bond but rufus (the homeless guy) suffers the corrupting effects. The bond was formed when the demon slaughtered rufus' family while rufus hid away watching every gore detail. Since then rufus has blocked out these memories and remebers little of his old life. He walks the streets begging for food when at other times he climbs up on rooftops and starts adressing the people, shouting his message of doom.

maybe you can use this.
