Do Warforged have any defence against the power of the Warforged domain or are they effectively screwed if the cleric makes their "rebuke construct" rolls?

Unless the Warforged domain says they do, they don't.

That's one of the reasons I'm not as keen on the domain.

I'd have prefered the ability to convert spell energy into repair spells.

Yes, they are. the WF Domain is the "remote control".

Evil villain concepts:
Cleric (Lord of Blades) co-opting innocent warforged into performing terrorist activities.

Anti-warforged cleric of Onatar, believes that Wf are created to serve, that their free will is a corruption by the Traveller, and proceeds to prove his/her point by ordering them to jump off of bridges, or some other self-destructive act.

No save. Dragonwrought Kobolds don't get a save vs. the Rebuke Dragons power of Clerics who have taken the appropriate class feature (or 10th level Wearers of the Purple) and Necropolitans don't get a save vs. Rebuke Undead and a player character Azer doesn't get a save vs. the Rebuke Fire Creature power of a Fire Domain Cleric, either.

Being a PC isn't a great defense in this case, since Turn / Rebuke powers are No Save.

From the Spell Compendium, I can suggest an item of Interdiction 3/day (relatively cheap).

Or items of turn resistance from Libris Mortis.

If your DM is open to creating new feats/adapting existing one, there's the Turn Resistance feat from Libris Mortis.

Faiths of Eberron, though I think it's in one of the other books as well.

Even though you get no save, Protection from Evil protects you from the priest's commands, so you aren't completely hopeless. If you're WF get an item, spell, or class feature that gives you PfE 24/7 PDQ.

There's no guarantee that such an item would or should exist.

Right. Since PfE that lasted forever would effectively be Mind Blank and then some, it almost certainly falls in the range of "Ring of True Strike" as far as item creation is concerned.
