Dispite the fact that I know that the Raptoran deity is just another emination of the Sovereign Host, who do the Raptorans think they are worshipping and what domains do they receive? Do they use the pantheon out of Races of the Wild and the domains listed there?

The raptorans in Xen'drik still use their cultural gods (the ones in the Races of the Wild) and use those domains. They also have the option of using the ones listed for "standard" Eberron characters, as the religions of the setting don't bar them from worship.

Does this mean that elves can worship Corellon Larethian, since there is not a eberron conversion listed for him and he is a 'racial' god?

No. The raptorians are an exception to this rule because they are effectively an import into the setting from an outside source. Eberron elves have Eberron religions as stated in the campaign documentation. Check the Eberron Sourcebook pages 210 and 218 for more information on the subject of elven religion.
