Based on events in some faction mods, it seems that some factions are at open war with each other.

But then we're expected to get together and work as a team when we participate together in Expeditions. If the warfare wasn't so open, that wouldn't strain credulity for me. I see in at least one expedition, "All the leaders of the factions" agreed they needed to work together. This while 2 of them are in open war?

It almost seems like we should understand its only the NPCs of the factions that are fighting. The PCs are a separate faction within the faction.

I've been running some DMs marks and making the cabal and the covenant a foil for my codex players. But I try to make it clear that its only *some* of the cabal or covenant members that have it in for the codex's current goals, and that sometimes the cabal is helping the codex against the CoL because it helps themselves as well. That approach might be more helpful, or maybe just needs to be made more explicit?

Also, I have a question about how "secret" the factions are to each other. Codex secret signs seem to have been compromised, and need to be changed (use cycling passwords! :-)) Should codex members still try to retain secrecy in expedition mods? Or should they just say "hey our group is interested in XYZ"?

Well, this is a game where the players can play in more that one faction. So I'm sure those people who are incapable to keeping their player knowledge separate from character knowledge use that information.

After the current adventures retire, we will be posting a summary of the plotlines so far for each faction. This will give people who have missed adventures the chance to "catch up," and let people who plan to start the campaign at GenCon to know what is happening at this point. I plan to deal with the issue raised in this thread in that article.

I did play in one game once where a player kept telling me she was able to give me all the appropriate Codex signs (This was an expedition and her character wasn't Codex) though she herself didn't know what they were. I don't remember any story objects that said this, but I played along since she was an awesome player/character anyways and didn't try to thwart me. However, I did find it odd.

Was she Cabal?

I think there's a Cabal cert that gives a bonus to diplomacy with Codex members. She may be misinterpreting that.

Then again, perhaps she played a DM's Mark that had her non-codex member infiltrate the Codex - that would fit her backstory. . .

she was cabal and perhaps she was misinterpreting that story object. Since she was a good player and the character was fun and not disruptive, I didn't worry about it.

The DM's mark thing is cool too, but I don't know if something like that should be interpreted as a "I know all the secrets of the Codex."

I'm not too fond of those kinds of DM's Marks. They seem to lead to metagaming fast.
