So the Well of Woe scenarios are for first level and are available for home games from 1/1/07 to 1/31 07, which is only a 1 month window.

The second faction adventure for second level PCs and the DMs mark for 2nd level PCs are available from 11/2 to 12/31/06. So you can't play them in order, and you can't play them at expected level?

Can someone fix that or provide a rationale?

It's because Well of Woe is a special and so it goes out on the extended premier program. I don't know if we can get the dates for #2 extended, but it would be something worth looking into.

Are all the cross-faction mods going to be specials? (and are they all going to be 3 rounders?) I thought specials were more things like delves.

Should a non travelling player expect to play faction mods only? or will there be cross faction mods for homeplay

Well of Woe is available for home play during January 2007 (as mentioned above). It just takes the equivilent of three rounds (twelve hours) to play it.

The second adventure is only for Level 2 charcters? I didn't know that... where is that stated?

I have not ordered any module yet, but will once my players confirm their characters and knowing that I shouldn't order the second module would be good...

I doubt it's only for 2nd level characters. It's most likely optimized for 2nd level, but mods always have a scaling the adventure section.

That is correct, and from the two I have seen, yes they do. :)

Most Xen'drik adventures you will see will be written "optimized" for a certain level, and will include instructions for how to run the adventure for other levels. Any encounter that has anything that needs to be scaled will have a section called "Scaling the Adventure" with those instructions.
