What options are there at epic level to protect ones self from Mages Disjuction? It seems a little absurd to me that a 17th level Wizard can blow apart the magical protections of a 30th level one, but I can see no real way to counter it.

What options are there? House rules arn't really an option (this is for a duel, by the books).

Epic spells can be used to ward against it or reflect it.

Alternatively, you can ready an action to counterspell it.

Finally, you can just kill the opponent before they can cast the spell.

Find some way to contingent in a tower shield to give yourself cover whenever a mage casts one...:P

A 30th level char will have huge saves.
Failing isn't too much of a worry.

The issue lies in the dispelling of buffs, and there's no save for that.

If you're a straight melee combatant the only option is to have some
ridiculously expensive magic item on your person or beat the hell
out of the caster before they can actually do anything.
I'll take Instant Death for 400, Alex!

I just had an idea, is there any way to buy/obtain an artifact by the rules?

No, artifacts by their very classification exist for DM use only. And by DM use only, I mean that it is completely up to him who gets one, and for what reason, even a minor one.

I was reading over the Ward seed in my epic level handbook, and couldn't figure out why everyone was so keen on making an epic spell that would nullify spells from 1st-9th level (with a DC in the hundrads!) then I though to take a look in the revised epic SRD and found what everyone was talking about:

Instead of creating an epic spell that uses the ward seed to nullify all spells of a given level and lower, the caster can create a ward that nullifies a specific spell (or specific set of spells). For each specific spell so nullified, increase the Spellcraft DC by +2 per spell level above 1st.

Now I just feel silly :P This was a much easier challenge than I thought.
