I'm not a seasoned D&D player, so while I was researching some goodies my PC might want, I wasn't sure if an armor that comes with a set of gauntlets takes up the space of the magical slot for your gauntlets or not... and if you buy a masterwork armor set that includes gauntlets, are they considered masterwork as well as the armor for the purpose of getting them enhanced? IE. turning a masterwork plate mail armor's inclusive gauntlets into gauntlets of +2 strength...

1) Who cares? If I buy a suit of armor with gauntlets and find some magic gauntlets, I am going to wear them. It is just a flavor thing, like a helmet. It has no bearing on your AC, nor does it alter any property of the armor if you are or are not wearing gauntlets or the helmet. Some artifact armor may work better if you have all the parts or something, but normally it just doesn't matter.
2) A suit of masterwork armor comes with all components being masterwork. If the armor includes gauntlets, they will be masterwork, and if it includes a helmet, that will be masterwork as well.

You could seriously wear a toaster and call it a suit of full plate and still recieve the armour bonus of full plate.

As far as the rules go, there isnt a minimum amount of armour you need to wear to gain the armour bonus of a suit (of armour). You can safely and freely replace the boots, belt, helm and gauntlets.

DMG pg 217 - armour is always created so that boots and gauntlets can be switched for other magic boots and gauntlets. Last sentence of the first section on pg 217.
