I thought that bonuses of the same name won`t stack.

But looking at the description of the Amulett of Natural Armor it says:
"... toughens the wearer's body and flesh, giving him an enhancement bonus to his natural armous bonus of +1 to +5".

Now what is it?

A Natural Armor bonus or an enchancement bonus?

Will a Half-Celestial (Nat. Arm. +1) wearing an Amulett of Nat. Arm. +2 have a bonus of +3?

Like the description says, it's an enhancement bonus TO the natural armor bonus. So, if your natural armor bonus is +1, and you have a AoNA +2, your natural armor bonus is ENHANCED by 2, giving a total of +3.

If however you're wearing an AoNA and another item/spell that gives an enhancement bonus to natural armor, they won't stack.

In short: Enhancements to natural armor stack with natural armor bonuses AND with ordinary enhancement bonuses.

Think of it like this: Every creature has a natural armor "rating". For most PC classes it's +0 so you never reall think about it. A Troglodyte, however, has a natural armor bonus of +3. This occurs naturally & is unenhanced. Now if you were to cast barkskin on it, the trog would get an enhancement bonus to his already existing natural armor bonus. You could NOT then stack another natural armor enhancement bonus on top of this (say from another spell). Hope this helps! =)

As is already said, you get the enhancement bonus to the natural armor, increasing the natural armor bonus which is then applied to your AC.

Likewise, a +2 breastplate gives a +2 enhancement bonus to the armor, increasing the armor bonus which is then applied to your AC. If you had both the amulet and the magical armor, then your AC is increased by two items which grant enhancement bonuses, but in this case they stack because they apply do different aspects of your calculated Armor Class (armor bonus and natural armor bonus). Similarly, you can have an enhancement bonus to your Strength score and wield a magical weapon which grants an enhancement bonus to your attack and damage rolls, and both enhancement bonuses would stack here as well.
