If I wanted to modify a specific magic item from the MIC, would this process work? Take, for example, the Bow of Songs. +1 shortbow that uses bardic music uses to add your Charisma bonus to attack and damage rolls. 330gp covers the cost of the bow and 2,000gp covers the enhancement bonus and there is 10,000gp left which I assume covers the weapon's special ability. If I wanted to make it a little stronger for an epic campaign, say bump it up to a +6 to make it pierce epic DR, would it make sense to have a market value of 730,330gp (720,000gp for the +6, 10,000gp for the effect and 330gp for the bow)?

You could do either that, or say that the cost of the BM special feature of the bow is +1 to the enhancement level & +2,000 gp.

That would make the +6 Bow of Songs cost 982,330 gp.

It's really up to the DM to decide what is fair. You could split the difference, making it 856,330 gp. You could pick the higher value or the lower value. Whatever seems appropriate.
