The PHB has charts for how armor impacts speeds of 30 and 20 ft. What if a creature has a higher base speed? Also, does it affect flight and swim speeds the same way?

http://www.d20srd.org/srd/carryingCapacity.htm, at the very bottom of the page. I'm pretty positive there's a more comprehensive chart in the DMG, but I can't find it in the SRD. While technically the thing I gave you is for carrying medium and heavy loads, the speed is reduced by the same amount.

As for how swim and fly speeds are affected, I'm not sure.

Most flying creatures I'm familiar with can't fly with more than a light load. I'd personally translate this to swimming creatures, as well.

Swimming and flying either give a speed (like the Fly spell) or base the speed off your movement (like using the Swim skill.)

If it bases the speed off your movement, then you use your current movement, which is dependant on your armor/load. For example, if I normally move 30' per round but an at 20' because of armor, I can swim 5' as a move action.

Exceptions, like the limitation to a light load for many types of flight, are either there, in which case they trump the normal rules, or not, in which case the chart Draconic Swine provided should work fine.
