If my base attack bonus is +8/+3, and I take a level that gives me +1 to BAB, will it apply to both attacks or only the first? Would my BAB be +9/+4 or +9/+3?

It would be +9/+4.

Artector is correct. The only important number in your BAB is the first one. Iterative attacks are made at a -5 penalty. Note that this is based strictly on your attack bonus gained from levels (BAB, and, where appropriate, Epic attack bonus), and does not include modifiers from strength and masterwork/magic weapons.

Yeah, yoru BaB isn't actually +8/+3, it's just +8

the +3 is just a notation marker regarding your secodn attack if you are making a Full Attakc Action
