do you like the flail of the morningstar best (on personal prefence).

Morningstar is better, since it has two different damage types, but also because it's a simple weapon. Only benefit with a flail is the +2 to disarm attempts.

Don't forgete the flail can also trip, and has double the hardness and quadruple the hitpoints of the morningstar.

I like the flail better for flavour reasons, and I prefer its special abilities over the morningstar's two types of damage. Plus you can get a heavy flail for better damage and crit.

Really, it depends whether you think two types of damage or triping and disarming are more desirable features in a weapon. That, or whichever you think is cooler.

I've never yet fought a monster with DR/piercing. So I'd go with the flail.

But how does the flail have more hp and hardness? They are both wood-hafted 1H weapons, aren't they?

Oops, my bad. You're right, they do have the same hitpoints and hardness. I was thinking of the mace, from the threads that ask why anyone would want to use a mace over a morningstar.

well, it also depends on the class, e.g. for a cleric the flail is a bad choice since cleric's only get simple weapon proficiency.
