what would be the best choice of weapon for the rogue, im a halfling and my current weapon is a short sword, meaning that i only deal 1d4 on a non-sneak attack... what do i do, should i look for a special kind of magic weapon or weapon special ability, i dont want to be the weakest link in my party (I'm competing with a paladin and a monk!!!).

The single best choice of weapon for a rogue is your mind.

What do I mean? I mean that your base weapon damage is mostly irrelevant to how much damage that you'll do overall. Once you've gained some levels, your sneak attack damage will eclipse whatever your base weapon damage is by a large degree. To maximize your damage, you don't get a bigger weapon. You learn how to turn every attack you can into a sneak attack through initiative, flanking, hiding, invisibility, and grease. Unless you want reach with a spiked chain or the like, a short sword is one of the best melee weapons for rogues to use. In fact, two short swords are even better!

I just started a Rogue and I have 2 Kukri. One has a Blurstrike(RotW pg 170) enchanment on it so i can get a sneak attack off in the middle of a fight. The other has a Deadly Precision(CAdv pg 112) encantment on it that adds 2d6 to my sneak attack.

But the blurstrike can only be used 10 times a day so you can't use it everytime.

I can't remember off the top of my head, but does a short sword have the same crit range as a rapier? If you are a lower level, try combat expertise, improved feint, and then load up bluff. You will usually increase your chances of hitting, and you'll do you sneak attack from anywhere within melee range.

The Telling Blow feat (from PH2) and a keen rapier will let you threaten on natural 15-20, and apply sneak attack damage whenever you confirm a critical. This helps against foes who have See Invisibility or unexpectedly high Spot or Sense Motive. As all the others have pointed out, the best weapon is the one that you can use with a sneak attack. That's why for a Rogue, numeric bonuses to a weapon are superior to elemental damage: you don't get to apply sneak attack damage if you don't hit. In addition to your keen rapier you'll also want to have a dagger handy to make use of the Sleight of Hand trick in Complete Warrior. (I'm sure Complete Scoundrel has more skill tricks along this line, but I'm still waiting for my copy to arrive.)

If you're really interested in maximizing your ability to use sneak attack you might also want to consider a level of Cleric. The two domain powers you get can be significant power-ups, the saves will help offset your Rogue weaknesses, and you'll get the Grave Strike spell that will let you sneak attack undead.
