is there an agreed upon best elemental enhancement to have on a melee weapon? (where "best" is defined as "will run up against resistances least frequently")

No.

In part it depends on how the DM plays them. Cold can be the best one if the DM pays attention to certain things (like claiming that shocking and Flaming give off light and you want to be secret...)

Flaming and Frost have the advantages of xtra damage against some creatures, but the disadvantage of reduced damage against others.

They also tend to be good for role-playing. I like the idea of using a Frost sword to make ice cubes for my drinks - others use Flaming to light a cigar.

id have to say the best (and by best i assume most muchkined) enhancer of that kind has to be Corrosive. Not a whole lot out there has acid resistance, barring specialized monsters and outsiders.

after that would be thundering. sonic damage is rare as well.


but if you're THAT concerned about it, take the Energy Aura ability from the Arms and Equipment guide. its a +3 enhancement, but you can change the energy type to any you want as you need it.

Generally, sonic is the best one.
But many think it's a bit cheesy to choose sonic.

In 3.5, there is no sonic elemental enhancement that grants +1d6 on every attack.

And if it did exist, any intelligent DM would rule that it is impossible to be stealthy while using it.

Finally, enhancement popularity is self defeating - the more popular it become, the more popular armor that is resitant to it should become, as well as the more popular use of the spells like Resistance to it become.
