Would a brilliant energy weapon by-pass fortification considering it completely by-passes armor? It seems hard to believe that the armor can protect from crits when your weapon goes right through the armor. How could it protect vital spots when the weapon go right through it.

The same way armor of fire resistance protects you from a Scorching Ray. It puts up a ward around you, or magically reinforces your internal organs, or something like that.

Magic.

Seriously. Fortification is a magical enhancement. It does not make the armor physically more tough in certain areas. It puts up a magical 'force field'.
