Can a flying character charge? What if the flying speed is granted by some sort of magic? What if it's the kind of magic where they grow wings? Can a flying character perform a run action? Do they get fatigued?

in a word, yes.

in 2 words... well, I can't answer it in 2 words. The main issues with flying are the manuver rules. The charge / fatigue / run rules are almost identical to walking speed rules, just keep the manuver info in mind.

As far as magic and how it interacts... if the spell says "you get a fly speed of X with Y manuver" then you have a fly speed of X and a manuver of Y. If it says that you can move Z ft a rnd then you can't run / charge, you can only move Z ft a rnd... so the specifics of the spell in question will matter.
