when you throw 3 Shurikens does the sneak attack applies for all three or just for one?

Not when you could throw shurikens three at a time. They used to fall under the "volley" rule- precision damage like sneak attack and favored enemy only apply to the first attack in a volley, or put another way, only one sneak per attack roll. Now, you throw them like any other weapon.

Is the target denied his dexterity bonus for the first attack or just one?
If he was surprised or flat-footed for that round and you hit him with three shurikens, he would take the sneak-attack damage for each.
If you gained the sneak attack through some means like a bluff (e.g. feint [I know that's melee only]) then it would only be the first suriken that did the sneak-attack damage.

Are you using 3.0 or 3.5? If you have 3 attacks with 3 attack rolls then yes you can do sneak attack damage on each, but he needs to be denied his dex bonus on each attack ... if you are using the 3.0 shuriken volley then no.

No, see above. In 3.0, they were a volley of three hits with one attack roll. That is one sneak attack. Now, three shurikens are three attack rolls, just like anything else. Sneak attack on each, assuming you hit and meet the qualifications for sneak attack.
