The Item Level is an estimate of the level a character needs to be to buy such an item from his increased wealth in going up a level. It means nothing when talking about crafting an item. The caster level is the CL of a typical such item found as random treasure. It doesn't mean anything when crafting an item either. To craft a crystal you have to be of sufficient level to cast the relevant prerequisite spell. For a Cold crystal, that could be CL1. For the Fire and Electricity crystals (which require a 3rd level spell) the minimum is CL5. A psionic crystal will also be CL5 minimum (as Energy Bolt is a 3rd level power). That's probably why the typical crystal is CL5. I'll leave it as an exercise for you to work out the minimum CL for an acid crystal.
