It states that no attack of opportunity occures when charging, but I would assume this is mearly a clearification because the player is commiting an action outside of the norm such as initiating a grapple or disarm and not due to movemement through a threatened square. (hello run-on) If that is the case and an opponent has reach, would the player charging get called for the AoO for moving through the threatened square of the target?

Yup. If you charge a Huge creature with a reach of 15 feet, you provoke an AoA. The clarifictaion of charging does not provoke an attack of opportunity is because it is a special attack, most of which do prevoke one.

Yes, you will provoke.

The table you are referencing says that charging does not provoke an AoO, but you'll note that that table also has a note that says while the action itself may not provoke an AoO, it does not protect you from other AoOs provoked such as those from movement.
