The handbook states that light weapons take a -4 penalty to disarm checks, but nunchaku (which are light weapons) get a +2 bonus. Does this negate the -4, or simply reduce the penalty to -2?

I would say it reduces the penalty. But I'm not sure about any official ruling there.

It reduces the penalty. A nunchaku has a -2 to Disarm, and a Sai has a +0. The best Disarming weapon a monk has is a quarterstaff; no inherent bonus, but it's a two-handed weapon which gives a +4.

Likewise, halflings have a racial +2 bonus to jump, which reduces their overall modifier to -4.

He's referring to the speed modifier on Jump checks; -6 for every 10 feet below 30. A halfling's speed is 20, so they take a -6 on all Jump checks, as do Gnomes and Dwarves. Halflings are exceptionally agile, though, so even though they're slower, they only take an effective -4.
