Playing during the time where Lolth has gone silent (War of the Spider Queen), would a favor soul lose spellcasting ability like the clerics?

Play it how you want, but I, personally, would say, "Hell, yeah, they are affected."

Despite the idea that they are spontaneous casters and there ability to cast is more by force of will, they magic they are pulling comes from the deity. No deity, no magic.

I might be backed up by canon, I might not. But that is how it makes sense to me.

If they received their spells via Lolth then yes.

Yes. No creature with divine spells granted by Lolth could cast those spells during her silence. This was proven in the WotSQ novels when the party went to Sshamath and asked a choldrith (which can naturally casts divine spells given by Lolth) if she still had her spells. The answer was "no."
