The situation is the following:

A character is mounting an (flying) obsidian steed. The enemy cast cone of cold on them. Is the character allowed his reflex or see that the mount and the character are " a whole" only the steed can make a check?
(are there rules?)

AFAIK, they make thier saves seperately. I have not seen a rule that states otherwise. However, if the character has the saddleback feat a single ride check can be made to replace the reflex save of rider and mount IF they both missed thier reflex save.

I hope that helps.

Moreover, will a rouge loose his evasion ability?

A Rogue only loses Evasion when helpless or when wearing medium or heavy armor. Being mounted is not helpless, so Evasion still apples as long as you're in light or no armor.
