Well the Phaerimm often use mind controled slave labor, could have the players battle those.

Phaerimm have a standard age category advancement scale that goes from CR 1 (hatchling) to 21 (revered elder), and can scale higher by advancing them with increased HD, templates, or class levels (optimally as a sorcerer or in a "+1 level of existing spellcasting class" PrC).

Shadovar enemies encountered outside of Shade can go as low as CR 2, with a standard Shadovar soldier being a Netherese human Ftr1/Sor1. Lords of Darkness has group encounters that are EL 10, but you could easily halve that to 5 by forcing them to divide their forces on far-flung missions.

With the plans and activities of both groups, you can easily justify the Shades scattering small groups of soldiers to patrol or investigate numerous ruins...or the Phaerimm mass-spawning hatchlings across the face of Faerun in preparation for such a war.

Both groups also make extensive use of underlings whose services have been acquired by numerous magical or mundane methods.

Just because the PC's are encountering or foiling the plans of one group or another, by dealing with their lower level subordinates, does not somehow mean that the 12 Shade Princes or the Phaerimm Triumvirtate of Ooltul are going to teleport in out of nowhere and lay waste to them. The BBEG(s) always have more important things to do, until the PCs become powerful enough to directly challenge/threaten them.
