Can a character that has taken the Throw Exotic Weapon trick qualify for the Master Thrower PrC?

I don't know of an official answer, but this is what I've come up with when I was exploring similar concepts.

Master Thrower requires weapon focus in a thrown weapon.
The Exotic Weapon Master ability gives you the ability to throw an exotic weapon, which isn't the same as treating it as a thrown weapon. Among other things, a exotic weapon thrown in this manner would not have a penalty on the attack roll, but would still require a standard action and only threaten on a 20.
There's similar language in the feat Throw Anything preventing qualification.

The weapon enhancement Throwing grants the weapon a range increment, thus qualifying it as a thrown weapon. Thus, if you possessed such a weapon and had weapon focus in it, you would qualify for Master Thrower. This would be a very expensive option, since your thrown weapon tricks would function only with weapons that had the Throwing enhancement. You also get entangled in the whole discussion of using items to qualify for PrCs and what happens should you ever lose needed items.

In a home game, I'd let you qualify with any of the three options. In LG we have to use the RAW, and I see the Thrown weapon enhancement as the only available option for using other weapons. Any way you go about it though, you're going to see heavy table variation and I'd avoid it unless it's a character concept you're very attached to.

So far as I can tell there is no definition of "thrown weapon" but at the same time the EWM's Stunt (not a "Trick" in D&D terms) doesn't do anything to the weapons category; merely giving the wielder an extra ability.

In any case, the trick that allows you not to provoke would be FAR, FAR more useful, wouldn't it?

As far as I know, there is no "thrown weapon" weapon category.

Any melee weapon with a range increment can qualify as a thrown weapon.

Throw Exotic Weapon grants any exotic melee weapon the wielder is proficient with a range increment of 10 ft.

By that logic, an exotic weapon master with Throw Exotic Weapon can use a dwarven waraxe as a thrown weapon with a 10 ft. range increment and should be able to qualify.

BTW, this is an academic discussion. I'm just interested in if it works or not and as yet have no intention of building such a character.

PHB page 113. It gives a pretty decent, though not comprehensive overview of thrown weapons. Note that the second paragraph under 'thrown weapons' specifies a range increment for weapons that aren't designed to be thrown.
