Long answer:

As a standard action, you may fire two arrows at a single opponent within 30 feet.

From this we see that manyshot is not an attack, but rather a special kind of action.

When using the attack action with a ranged weapon

And Shot on the Run requires the attack action. Since Manyshot doesn't use the attack action, you can't combine them.

There really shouldn't be. This is addressed in the D&D FAQ (p. 27). The FAQ is an official source.

I would expect it only from a judge who doesn't know the rules, as the text itself is pretty clear. (And c'mon, if this worked, wouldn't everyone doing it with scout levels?)

well maybe not table variation .. a rule is a rule

Ah, yes I see what you're saying. I agree, I wouldn't know that these didn't work together if I hadn't considered a build using them about a year ago and found out.

I imagine a less-than-honest player could probably get away with cheesing this combo - who knows, the DM would probably let him get skirmish damage on each arrow, too!

Yah...not understanding that Manyshot isn't an attack action is one of the most-common issues I see in rules discussions in places like EN World. This very question (or, alternately, trying to use Manyshot in conjunction with Rapid Shot -- which also does not work) probably shows up every 2 weeks or so.

yet many shot is a pre-requisit for improved rapid shot even though they are incompatible :)

BTW manyshot does not work with the OBI ranged precision either :)
