As I was working on a build I came up with this question. Since both Ranger and Deepwarden give you Track as a Bonus Feat. Could when you take your 1st level of Deepwarden retrain that bonus feat into something else ? (i.e Power Attack)

Nope. You can only retrain if you could have made a choice not to take the feature in the first place.

Think of it this way: you can get heavy armor proficiency from many sources, but only in a contrived example could you retrain it.

Or, to take a different feature.

FREX, if the class feature for Ranger 1 allowed you to choose between Track and some other feat (say, Self-Sufficient), you could take Track initially, then later retrain into Self-Sufficient. But, if the class feature doesn't give you a choice, you can't retrain to change it.

This exact topic, and exact example, came up on the LG Yahoo discussion list the other day. In short: nope, you get Track twice, and there's nothing you can do about it.

Just to clarify one step further: bonus feats fall under "Retraining a Class Ability" not "Retraining a Feat". A fighter, for isntance, may only retrain a fighter bonus feat with another fighter bonus feat; they are effectively class ability options, not feat options.
