There seems to be some confusion as to how many parts there are to CGR8-01. Are there supposed to only be 3 parts?

Yes. It was originally announced all mods would have 4 but they released it 8-01 with only three. IIRC 8-02 is also only 3.

I have only played and DMed parts 1 and 2, but how can there only be three parts if there are three paths once you get to the ruins? Part one in city plus three "paths" in ruins equals 4 parts no?

We are wondering about CGR8-01 Crypts of the Forgotten. You are talking about the CGR7-01/CGR7-02 Ruins of Discovery / Into the Silent Halls, which had all four zones. The Greyhawk Ruins Sourcebook indicates that each CGR adventure "is a four-round adventure" with "four distinct adventure zones treated as a seperate roound."

CGR7-01/02 conformed to that notion. But, CGR8-01 appears to only have three zones.
