I just want to confirm - even if you are have the professioncy - when you attack with a tower shield equipped you always get a -2 to attack roll?

That is, indeed, how I read it.

When employing a tower shield in combat, you take a –2 penalty on attack rolls because of the shield’s encumbrance.

Yes, as I have a tower shield wielding character, that's how it is. As a dwarf wielding a Dwarven Waraxe, I use the shield to tank when necessary and when not, take a move action to loose the shield, free to drop it and wield two-handed. Basically you give up 2 to attack for 2 extra AC but there are times this is well worth it.
