Since clerics take pride in using their favored weapon, if a cleric has Mayaheime as a deity he's probably going to have to take exotic weapon proficiency bastard sword.
If you are a cleric of Mayaheime and you do take the exotic weapon proficiency, would you get weapon focus bastard sword if you took the war domain?

The bastard sword is indeed the favored weapon of Mayaheine:

So a cleric of Mayaheine with the War domain would get Weapon Focus (Bastard Sword) regardless of whether or not the cleric also selects Exotic Weapon Proficiency (Bastard Sword-one handed). The Weapon Focus feat would apply to all uses of the sword, whether it's used one-handed or two-handed.

There is a little strangeness with the War domain version of Weapon Focus: it doesn't actually grant the +1 bonus until the cleric meets the prerequisite BAB +1. The War domain description lacks the special exemption granted by the ranger and monk bonus feats about prerequisites. But this isn't a big deal; it only applies at 1st level, and most DMs will let you have the +1 anyway, ignoring the poor wording of the domain granted power.

It is important to note that without also taking the exotic weapon proficiency the cleric would either need to use the sword two-handed (i.e. as a martial weapon) or take the non-proficiency penalty for using two handed...

Now that I think of it, the weapon focus feat should not apply to the one-handed use without the exotic weapon proficiency, since 'proficiency with the weapon' is a prerequisite to the Weapon Focus feat, and the cleric would not have that if they used the weapon one handed (and as you mentioned, there is no exemption from the feat prerequisites)...

WAR DOMAIN
Granted Power: Free Martial Weapon Proficiency with deity’s favored weapon (if necessary) and Weapon Focus with the deity’s favored weapon.

So your cleric gets Martial Weapon Proficiency, but not Exotic Weapon Proficiency.

Weapon Focus grants a bonus for all uses of the weapon. If you're using a bastard sword two-handed and you don't have the corresponding Exotic Weapon Proficiency, you still get the bonus from Weapon Focus because you are proficient with the weapon; you're just not proficient in using that weapon in a special way.

Not sure I read it the same way, but I don't think it's clear and would certainly accept that argument at the table (assuming the Player wasn't already a cheeseweasel ;)

One-handed use = Bonus for Weapon focus - penalty for non-proficiency...

or you could really confuse matter and become a cleric of Kelanon (favored weapon all swords)and take the war domain

this would then get among other things martial proficiency in two handed sword, an exotic weapon, and presumably weapon focus in it as well

The War domain only gives a Martial Weapon proficiency (in additition to Weapon Focus, and only if applicable), not Exotic Weapon.

A two-handed sword is a martial weapon, not exotic.

I wondered about that, too. I think that clannagh meant "two-bladed sword", which is indeed an exotic weapon. There is, technically, no such thing as a "two-handed sword" in 3E; what used to be called a two-handed sword in earlier editions is now the greatsword (which, as you point out, is a martial weapon).

Ah, you're probably right... I sometimes slip back into earlier terminology (such as calling a greatsword a two-handed sword, or zweihander, or maybe a no-dachi :) ), and the double-bladed lightsab... er, I mean the two-bladed sword slipped my mind.
