Okay, this I need a little help figuring out.

Say you energy substitute an electric melf's acid arrow, then apply born of the three thunders to it. When do the three thunders save-requiring effects apply? The first round the creature takes damage? The last? Every round the creature takes damage?

By a strict reading of the feat, it appears the stun and prone effects would kick in every time the target takes damage(every round... ). Good combo there...

A dm might want to houserule it to apply only to the first time acid arrow hits though... :(

Sorry, re-read the feat. That is a HOUSE RULE, not a strict reading of the rules.

As per the feat:

In addition, the spell concludes with a mighty thunderclap that stuns all creatures that take damage from the spell for I round unless they succeed on a Fortitude save, then knocks stunned creatures prone unless they succeed on a Reflex save (both saves at the same DC as the base spell).

The spell CONCLUDES with a thunderclap. Concludes means whent he spell ENDS, not when it does damage.

A Strict or Loose DM will say: "You use an Acid Arrow you get one thunderclap to cap off the spell after it ends."

A Power DM might say: "Spell concludes when you finish casting it, so you get a single thunderclap just after you finish casting".

It would take an Anything Goes DM to say "Spell concludes each time you take damage, multiple thunderclaps".
