If I have a magic bow, does the effect on the ammunition apply once it leaves the antimagic field?

I would say so, as the antimagic field does not dispel the effect from the bow, but supress it.

No. When dealing with antimagic, it's easiest to visualize the magic as fire and the antimagic field as water. Effects are doused, but permanent enchantments will reignite after leaving the field. Unless you're using magic ammunition (which doesn't happen in 3.5 edition), the arrow looses all enchantment bonuses after it enters the field, and doesn't get them back when it leaves.

If you are standing in an AMF, and fire a normal arrow with a magical bow, the effect never gets placed on the arrow. So to that, the answer is no.

If you are standing in an AMF, and fire a magical arrow with a magical bow, the effect never gets placed on the arrow, but the arrow is still magical. So to that, the answer is yes, the effect on the arrow works once the arrow leaves the AMF area of effect.

Magic bow + AMF = no help.
Magic arrow + AMF = no problem.

Seeker nailed it on the head, Enchanted arrows will function normally after leaving the field. If the bow grants the effect then it is completely negated.

It is also important to note that an anti-magic field is not a dispel field so if someone cast a spell that gave the bow and ammunition a special ability it would function as a "haste" spell would. If you read the spell description for AMF they use the spell haste to illustrate that the magic will continue through the field and reappaear when it leaves. So a spell cast on the bow (obviously before it entered the AMF), not generated by the bow, would still function when the arrows left the zone.

Let's add the Initiate of Mystra feat (Players guide to Faerun) which allows a character to cast while within an AMF. Then stack upon that the Ancesteral relic feat, which allows a person to magically enhance their own items. Do you think the bow would enchant the arrows within the field then?

Possibly, in the FR settings a priest of Mystra would be the excception.

Initiate of Mystra feat [plus] Ancesteral relic feat.
Do you think the bow would enchant the arrows within the field then? No. The bow is not the caster, and cannot function in an AMF, regardless of what the caster can do.

I thoroughly disagree with this statement. What I see most common with "archer" types is a +1 bow with a bunch of abilities (up to +9 worth), and a greater magic weapon cast on the arrows.

Initiate of Mystra only applies to spells, and even then only those spells actually cast within the antimagic field. It doesnt apply to magic items, spell-like abilities, or supernatural powers.

I disagree with part of your statement. I agree that magic items won't work, but I think SU and SP would. These are magic abilities that the individual is manifesting.
