If i apply this feat in a magic that doesn't have save, will the effects of the feat have one ?

for example a Lesser Eletric Orb with born of 3-Thunders, or shocking grasp

Yes. You get a save on spells that did not previously have one.

Or rather TWO saves (Fort then Reflex).

Note, this also has an interesting side-effect, if the DM agrees with my logic:

Spells that have Born of Three Thunders are IMMUNE to Evasion. The spell no longer grants a Reflex for 1/2, but instead becomes much more complicated save with a Fort and a Reflex Partial.

No, it merely introduces new saves into the game, it does not do away with existing ones... ;)

Say I cast a born of 3 thunder - lightning bolt at a rogue. The rogue is first allowed a reflex save with evasion. If he fails, then he takes the damage, and has to make a fort save to avoid being stunned, and another reflex save to avoid being prone.

Note that the save is only for new effects introduced by said feat. It would not allow, say, a born of 3 thunders - orb spell to suddenly allow a save for 1/2 damage. If the original effect did not allow a save, the metamagicked version would not allow a save on said effect as well. :)
