Can one use a Break Enchantment spell to reverse a Flesh to Stone gaze attack on person subjected to the supernatural ability of a Basilisk?

Yep ... here:

Flesh to Stone
Transmutation
Level: Sor/Wiz 6
Components: V, S, M
Casting Time: 1 standard action
Range: Medium (100 ft. + 10 ft./level)
Target: One creature
Duration: Instantaneous
Saving Throw: Fortitude negates
Spell Resistance: Yes
The subject, along with all its carried gear, turns into a mindless, inert statue. If the statue resulting from this spell is broken or damaged, the subject (if ever returned to its original state) has similar damage or deformities. The creature is not dead, but it does not seem to be alive either when viewed with spells such as deathwatch.
Only creatures made of flesh are affected by this spell.
Material Component: Lime, water, and earth.

and ...

Break Enchantment
Abjuration
Level: Brd 4, Clr 5, Luck 5, Pal 4, Sor/Wiz 5
Components: V, S
Casting Time: 1 minute
Range: Close (25 ft. + 5 ft./2 levels)
Targets: Up to one creature per level, all within 30 ft. of each other
Duration: Instantaneous
Saving Throw: See text
Spell Resistance: No
This spell frees victims from enchantments, transmutations, and curses. Break enchantment can reverse even an instantaneous effect. For each such effect, you make a caster level check (1d20 + caster level, maximum +15) against a DC of 11 + caster level of the effect. Success means that the creature is free of the spell, curse, or effect. For a cursed magic item, the DC is 25.
If the spell is one that cannot be dispelled by dispel magic, break enchantment works only if that spell is 5th level or lower.
If the effect comes from some permanent magic item break enchantment does not remove the curse from the item, but it does frees the victim from the item’s effects.

so yeah .. just make a caster level check ..

But if I recall properly, this transmutation effect is not able to be effected by a dispel magic spell and it is by definition a 6th level spell...so break enchantment should not work, right???

Also a Basilisk's gaze attack is a Supernatural ability...it doesn't have a caster level that I could find. Any thoughts?

Still yes, because it is a Su ability. If it was a Stone to Flesh spell (a 6th level arcane spell) or spell-like ability, then Break Enchantment would not work.

Su abilities are not just like spells as spell-like abilities are.

I will have to check my PHB, buy I thought mine had, in the definition of break enchantment, mentioned Flesh to Stone speicifcally as something that break enchantment can work on.

You are correct.

However, it seems to be a typo. As per the description of the spell it would not be affected and it is not listed as an exception.

Funny, I believe it's exactly the other way around:
Supernatural abilities are not affected by dispel magic. Therefore, since the petrifying gaze resembles the Flesh to Stone spell which is level 6, Break Enchantment doesn't do anything against it.
I am unsure if Break Enchantment would help if a Flesh to Stone spell or spell-like ability was used to petrify someone, since that could be dispelled if it wasn't an instantaneous effect

"If the spell is one that cannot be dispelled by dispel magic" isn't referring to spells with an instantaneous duration, but rather to spells like bestow curse that specifically state they "cannot be dispelled."

Hmpf, I just had a look at the FAQ document:
The text on page 289 in the DUNGEON MASTER’s Guide
says a supernatural ability cannot be dispelled. Table 8-1 on
the next page, however, says it can. Which one is right? If
supernatural abilities cannot be dispelled, can they be
removed or countered in other ways? What would happen,
for example, if a medusa turns my character to stone? Can
anything restore my character?
The table is wrong. While you cannot dispel a supernatural
ability with the dispel magic spell, you can remove or reverse
its effects on an area, object (but not one in the supernatural
ability user’s possession), or creature (but not the ability user
itself) in other ways. For instance, the petrified victim in your
example can be restored through a break enchantment spell or a
stone to flesh spell. That should settle it.

That should settle it.It settles it for supernatural petrification abilities, such as from a Medusa or Basilisk, but not the effect of the spell, Flesh to Stone.
