Brilliant energy weapons bypass armor bonueses to ac, and cannot harm
objects, constructs, and undead. The reason given being that it
bypasses non-liviing matter.

How does this work for amor bonuses granted by force effects i.e. Mage
Armor and Bracers of Armor?

How about shields? In 3.0 they gave a armor bonus that stacked with
regular armor, but in 3.5 they give their own "shield" bonus. Would
it apply, or is it also ignored and was merely left out of what is
bypassed??

Force effects are not matter. Brilliant Energy doesn't bypass them.

Unknown if it is un purpose or not. But currently in 3.5 it doesn't bypass shields.

That is incorrect, brilliant energy weapons bypass wooden and metal shields

Read the SRD it says:

A brilliant energy weapon ignores nonliving matter. Armor bonuses to AC (including any enhancement bonuses to that armor) do not count against it because the weapon passes through armor.

Note the emphasis I added. The weapon has the magical property of ignoring non-living matter. That it was it does.

The word "because" in the next line indicates that this sentence is an EXAMPLE of how this affects you in game.

I.E.

I have a millionaire. I can buy any boat that costs less than $1,000,000 because I am a millionaire.

See what I mean? You realize of course that I could also buy any car that costs less than $1,000,000. The boat (or the Armor) is an example, not a restriction).

Similarly, you can also use a Brilliant Energy weapon to treat a 1 inch steel door as concealment instead of cover, if your target is on the other side.

You can also use a brilliant energy to hide the weapon in a piece of solid rock, with just the hilt sticking out.

Etc. etc. etc.
