Does Brilliant Enery Bypass a Creatures Natural Armor? Or since Natural Armor is part of the critter it is considered living material? Also would it bypass magical natural armor?
Thanks in advance.

Hmm, I'd have thought it would be the other way, but from the SRD:

"Brilliant Energy: A brilliant energy weapon has its significant portion transformed into light, although this does not modify the item’s weight. It always gives off light as a torch (20-foot radius). A brilliant energy weapon ignores nonliving matter. Armor and shield bonuses to AC (including any enhancement bonuses to that armor) do not count against it because the weapon passes through armor. (Dexterity, deflection, dodge, natural armor, and other such bonuses still apply.) A brilliant energy weapon cannot harm undead, constructs, and objects. This property can only be applied to melee weapons, thrown weapons, and ammunition.
Strong transmutation; CL 16th; Craft Magic Arms and Armor, gaseous form, continual flame; Price +4 bonus."

Emphasis mine. I guess it's only deep impact and its unarmed and ranged components where you resolve attacks as touch attacks and thus render natural armor useless. So natural armor counts against BE weapons.

However... what the heck do you mean by "magical natural armor"?

I mean by an item that gives you natural armor. Does the Item actually toughen your skin or does it add a protective aura around you, thus being non living.

OK, let me explain that, whenever magic produces an effect that increases your AC, we have the following results:
Armour bonus (Bracers) - an armour-like force field
Deflection bonus (Rings) - a force cocoon
Natural Armour bonus (Periapt) - skin toughens

Basically, a Brilliant Energy weapon only damages living tissue. Natural Armor is part of a living creature (hide, fur, scales, chitin) and thus *does* stop the Brilliant Energy weapon. Armor that is either no longer alive (leather) or never was alive (metal) is ignored by the Brilliant Energy Weapon. This is why it cannot harm constructs, undead, and objects ... they have no living tissue.

(Random note: It should probably be able to damage trees, even though they are, by game rules, objects and not creatures. But they are alive.)
