A player is interested in the spell Burning Rage from PHB2, which does 4 points of fire damage in addition to its bonuses. She has fire resistance 5 from magical armour. She's 9th level.

So, does the spell still do fire damage in this case, or is it cancelled? Should I houserule that it does?

Well, the spell deals 4 fire damage to her during her turn, which would then be decreased by 5 due to her fire resistace, so she would take no damage.

There's not really any reason to houserule that it does, the drawback to the spell is that you take 4 damage a round and she found a way to prevent the damage. Good for her. If she was to catch herself in the area of her own fireball and made her reflex save would you rule that her Ring of Evasion didn't work?

Remember that the bonuses of the spell, especially at 9th level, are fairly small overall and they never increase. I wouldn't worry about it.
