If you can apply metamagic to domain spells, how does that work? , do you use up 'spell slots' or do you not consider 'spell slots' due to the fact that these are granted powers from you deity?

You can metamagic a domain spell, but it then uses up a higher-level domain slot.

Yes you can. You use up the higher slot.

For example, if you get fireball as a 3rd level domain spell, if you know Empower, then you can do any of the following with your 5th level slot.

1) Cast either of your two regular 5th level domain spells

2) Cast an Empowered Fireball spell

You can also use up a lower level spell without a metamagic feat.

I.E. Even if you don't know empower, if you really like fireball and don't have a good 5th level spell, you can use your Fireball in the 5th level slot. It is a waste, but you can do it.
